I think some are color scheme base. Buneary is brown and yellow to match Ira's blonde hair and dark skin. Ryuko has Hydreigon because of their share rage and color scheme.
I'm sad they didn't even use the character's animal affiliations except for Jakuzure (snake in the name), Gamagoori (toad in the name), Sanegayama (monkey in the name) and Inumuta (dog in the name)

I notice some are chosen for their color scheme, but as said even with color scheme logic, mons like Bastiodon, Hippowdon or Slaking would still fit Gamagoori several thousand more times than a frigging Buneary.
The artist seems to go for too random themes, he/she goes for the animal theme naming base for Jakuzure and Satsuki, weapon theme for Ryuko and Iori, personality theme for Sanageyama and Nui, but all these themes turned out completely lost and are not applied to the other chars for some odd reason. And I still am unable to fathom how Inumuta's team was chosen at all.

Wormadam was probably chosen because of its disguise ability and invisibilty is the main feature of Inumuta's Goku uniform. The other pokémon are mysterious for me, too.
I suspect Buneary for Gamagoori is because of his possible feelings for a particular small and cute person. He really should've had a Seismitoad though. And Inumuta a Herdier or something. And Sanageyama a Primeape.
