I haven't watched this episode, but seems like this season gets really close to hentai. EP 3 almost crossed the border with all those tentacles going in weird places and explicitly trying to undress some girls. If it wasn't for the incredibly optimistic tone of the series, I'd be almost expecting some full-blown rape by the end of the story.
It is overthinking it but one explanation is that the shoes are made of metal and the rest is cloth and leather.
rubber or plastic or any other synthetic material could be resilient to dissolving too. also I am very sure these two were going commando the whole time. Looking at Jaune´s combat scene there were small hints of ass here and there. While their clothes were dissolving I did not see any pieces of different colored cloth leaving their crotch area.
