Really though what disagreement might've existed was mostly confined to between the army and the more 'special' SS unit, and to be brutally honest even much of that was no moral objection, but rather irritation that they were siphoning off valuable resources like train cars, transport assets, and military age men to support the genocide. There may have been some mixture of animosity and jealously between some of the SS combat and regular units too since the former tended to be gifted with the highest grade equipment and support available.
Overall though I'd still say the level of animosity wasn't any worse then that between the IJN and Army by way of comparison, quite possibly less then that actually.

Oh come on Japan, I know you aren't that hung-up over the Nazi issue as most people in the West (which you should be instead, but that's besides the point), but do you have to make the arguably least Nazi WWII German organization* more Nazi than it has to be?
(*I believe they made it a point not to use the Nazi salute even when addressing Hitler, at least until after the July 20 Plot. Exempting Hitler fanboys like Admiral Donuts, of course.)
