TW$1000 is just under ¥4000, I think. It's rather like a ¥10,000 note in Japan, so it seems that it's best to use one right away and break it into smaller change.
Also, just in case something happens, it's better to get travel insurance when you get to Narita Airport. I hear it's a little cheaper than buying it ahead of time online.
