They kind of have to out of necessity. Keep in mind that these torpedoes are supposed to be used against ship girls so going through the water to get to their target wouldn't be very effective, as seen here

In canon, the torpedoes *do* still go underwater. They seem to have proxy settings since they explode when they get under a girl's feet.

Considering how unreliable Magnetic detonators were during the war, I find it hard to believe that the shipgirls would use them.

On the other hand, flying torps would be pushing it a bit more.
