From the translation I am guessing that it has more to do with the aftermath that would occur if the rest learned about them lewding together.

That and the way he is made to phrase "Mistake" makes me think he means that on the off-chance she would get pregnant it is possible that both of them would be discharged for inappropriate fraternization... Especially considering that such an action would definitely affect the morale of the whole base.
