Allow me to clarify. *SPOILERS*
This is not the player character doing this, but a dark version of his from the future, who was forced to sarifice her. In his distress, he gained dark powers and used them to go back in time to attempt to save her, many times. But after countless times, he realised it was futile and decided, for her sake, to have her die while she was herself.
And obviously, both the player characetr and Persona clash over Matoi.
