Considering that Reimu's never really received any "proper" training when it comes to spirit busting I could see her being way in over her head in the beginning, even with her natural talent.

Just imagine how hard it must have been for Reimu growing up. Her first ever experience with Youkai was an invasion of her own home when she was like six years old, her parents are nowhere to be found, she has no training, she can't fly, she can't do much of anything, and she isn't even properly bonded to the Yin-Yang orbs yet, so all she can do is kick them around and hope she doesn't hit herself in the face with them.
She had to grow up with no parents, and basically only the Youkai to keep her company until Marisa showed up. And people wonder why she's so cold to everyone. She's probably got abandonment issues, so she pushes people away so they won't have a chance to get close enough. That way she hopefully won't feel anything if they disappeared one day.
Unfortunately, Marisa got in as she always does, so it's clear to see in the latest chapter of FS that she's very protective of her...
