It's possible that some pools of water have chemicals in them that prevent the water from diluting their ink composition. The water that melts them in-game wouldn't make sense if it's deadly, otherwise they'd stay dead.

Except that there are actual stakes in (most of) Mario's games. Splatoon is mostly competitive, so having literal death traps would turn their turf war lifestyle into a bloodsport.
