Probably just leaking hemoglobin and cytoplasm rather than actual bleeding.
Keep in mind that the ones that bleed the most in Hataraku no Saibou are the germs (and viruses and virus-infected cells)...
Generally speaking, it's best not to think of this as a perfect 1-to-1 representation of the human body. (I mean, red blood cell would be brainless, and both of the main characters would be dead after that first scrape wound put them in a clot...)
Alternatively, I jokingly view this as a personified example of fractal geometry, where each being in-universe is infinitely recursive in some manner. The characters in question would have humanoid proteins, which would then have humanoid molecules, then humanoid atoms, then humanoid sub-atomic particles, then humanoid something within quantum space-time.
This reminds me of the conversation of whether there were tiny little people in each of the emotion's heads in the movie Inside Out controlling them just as they were controlling the main body.
