It looks more like Suwako is _intentionally_ fantasizing here, especially since she's the one character who does canonically have experience with men. (Or at least I'm not aware of a Shinto theological tradition of virgin birth.)

It's actually very common in Shinto mythology. Everthing a god touches has the potential to gain divinity itself, so it's very likely that Suwako isn't the "mother", but actually only interacted with a pregnant women.
It's very unlikely that she, as a god, took part is some kind of procreative act herself.
And the fact that she is strongly associated with frogs makes something like penetrative sex more unlikely, as the impregnation of her eggs would happen outside of her body, in some river....yeah, maybe Sanae is the product of some guy jerking off in a river...*cough*

But a far better argument is that Suwako is a creation of Zun and he certainly knows his audience. There is no way he would ever make a non-virgin character unless he wants to troll his fanbase and incur their puritan rage. He is one of our kind after all.
