The mistake of gender was created in a previous comic from this artist that kinda preludes this. Flan, in one way or another, got Mokou to come with her back to the SDM and when Mokou and Kaguya started to fight, Flan went kind of fangirlish for Mokou and most likely due to Mokou's apparel, she has been calling Mokou a "he".

The only thing masculine thing Flan ever called Mokou was Onii-chan...(japanese does not use gender pronouns...)

Using "he" seems to be recklessfirex's idea...

Which seems like a pretty solid choice to me.

It's probably Mokou's pants. Everyone else (or close enough) wears a skirt or whatnot. That and her somewhat tomboyish speech patterns... basically it's her own fault!
