Stack the apples on top of each other and cut straight down between the stem and 1/3 of the apple's diameter from the center. This will split each apple into a smaller part (about 1/3) and a larger part (about 2/3). Give both small parts to one pony and one large part to each of the remaining two ponies.

I'm sure Scootaloo would prefer that answer to whatever she's thinking of.

Couldn't you just cut each apple into 6 pieces, and give each person 4 slices? I feel like the only hurdle there is holding the apple together with hooves.
(6x2=12, 12/3=4)

alternative answer
use the knife in one stroke to murder one of the ponies.

If you can cut both apples into 6 pieces with just ONE KNIFE STROKE, go ahead. The puzzle doesn't mention equal parts, only sharing. You may as well cut one apple in half and let someone eat the other one. You could also cut both and dispose a half so you don't dispose a pony for equal parts.
