There are really short - barely coming down over anything of the thigh - bloomers. Those would work for a number of the shorter skirted girls.

I do wonder though... can Mary and Sumireko meet in gensokyo? They are from different eras but they do met Mokou... And on another note, didn't Mamizou came from the present modern world? Gensokyo sure feels like a timey-wimey hodgepodge now...

It's all still mostly consistent.

Mary's visit to Gensokyo wherein she met Mokou actually happened a hundred years into the present Gensokyo's past, chronologically-speaking. She utilizes a form of dream-state time travel initially. Another of her visits is to a household considered the Scarlet Devil Mansion, which only very recently arrived in Gensokyo from our perspective. There's no reason why Mary couldn't meet with Sumireko, though her window to do that is extremely small (Sumireko being a human and having to actually be in Gensokyo at the time) compared to other Gensokyo denizens. It's worth noting that without Akyuu's mention of the Bamboo Forest note being at least a hundred years old, there'd be nothing to suggest that Maribel may be time traveling at all. Mokou is immortal and the Scarlet Devil Mansion could definitely be around in the Gensokyo of Maribel's present, if Gensokyo still exists in Maribel's present.

Not really. Nue's mythos is prominent in the Heian era. Both Nue's and Mamizou's age aren't revealed and being youkai don't age the same as humans.

Youkai can live for an incredibly long time, and it's not unreasonable to think that Mamizou has lived for the 1000+ years needed to have known Nue in the Heian era and still be around in modern times. I think it's been mentioned that Aya of all people is at least that old.
