So, in 3 Houses, there's a timeskip. The first comic section is pre-timeskip, and this one is post-timeskip. For Bernadetta, if you don't have her recruited before the timeskip, she'll show up as an enemy at a later chapter, which is what is going on here.
My only Fire Emblem for me was on 3DS. Depends on how much you like the genre. I find chess really boring, mainly because I like turn based strategy games. I think the previous one I tried from such genre was Queen's Blade/Gate Spiral Chaos on PSP. It's like Touhou, you may like it only for the fandom but the games are really a niche and just like Touhou I don't think the game changes so much with every new one.

Adding more fuel to the fire , apart from what Technos said
There is some oportunities to recruit certain characters post time skip if their affection level is high during pre time skip, so after defeat them you can spare that character and make join. BUT, Bernardetta is doomed in all the routes (exept from the Crimson Flower route since thats the Black Eagles Route) if you don't recruit her previously. Since she dies regardless of your actions or attempt to recruit her when she shows up in the field. AND worse , since she only appears in one battle only and that battle has her sended basicaly as a "sacrifice goat" for the Empire , because she is in a place surrounded by fire once you engage her without the option to save her at all or ignore her since that battle requires you to deal with all the enemies. She also share this "Must die" status with Dimitri , Dedude , Edelgard, Hubert, Jeralth and Jeritza.
