According to the mangadex translation, the context seems to be with Kaga herself.

if that's the case I would assume that the little sister refers to Kaga's little sister, Tosa. (who despite being the nameship of the class, was launched after Kaga) I checked out her lines and she does indeed refer to Kaga as her elder sister.

Well, in Japan, Kaga is actually the nameship. Even the Japan voice line and the quotes called it Kaga-Class Battleship. It's changed to Tosa-Class for english version. So yeah, in general for japanese, Tosa is the little sister.
