Doesn't necessarily mean it's her "real" hair color. Link had pink hair in ALttP, yet you never see anyone draw him with pink hair or claim it's his "real" colour.

Theoretically, anything can happen in canon that's not explicitly stated. The thing is, canon is all we really have to go on...excluding retcons (which, generally, i'm not a fan of: a retcon to fix a massive hole is good, but virtually pointless ones like hair color? Not so much).
Unless it was directly stated elsewhere by an official source, then it would stand to reason her original hair was green (or brown, perhaps? Again, i'm not sure if this was a first choice or a limitation of the NES).
Starting a new game as armorless Samus -- that is, a fresh start from the beginning, with no items -- reveals her to have brown/dark hair, though as noted, that may be due to NES technical limitations (remember, Peach and Zelda were also brunette during the 8-bit era). Either way, her hair didn't become green until she picked up the Varia. However, since I'd assume the vast majority of gamers had their first experience with armorless Samus by way of the JUSTIN BAILEY ------ ------ password (where Samus already had the Varia from the word "go"), it's probably not surprising that many older gamers from that era remember her best with green hair.
