Even though it's chapter 3, it's before the other chapters of this series. This chapter is about how Marisa 'stole' the Master Spark spell from Yuuka. So she would not know it here. In the chapter you linked to, Marisa uses Master Spark on Alice and Patchouli so it would have to be in a future time period.
