Actually, she had somewhat questionable behavior even back then, you can see it through some of her game dialog through EoSD. And there is such a thing as Touhou canon, it's just the meme have been so influential, that theyve assimilated most of it... and barely anyone cares about canon anyways.

I usually do care about fanworks being more or less true to their originals, but in the case of Touhou, there's quite often just the barest of essentials to get started on characters, so I think artists are given quite a free reign. ZUN himself said somewhere in an interview that there's fairly little info regarding canon, didn't he?
As for her questionable behavior, I think that mostly stems from being a cleptomaniac, and the outright liar that goes with it. I don't think Marisa is insane in the way Flandre, or arguably Koishi is insane...
